I'm new to this and my experience thus far has been fun, but I'm having a bit of trouble. There are several things in the newbie guide I checked out and the newbie guide did help but it didn't tell me some of the basics I want.
How do I learn new ninjutsu?
Are the ninjutsus listed on slist the only ninjutsus I can learn?
Is there somewhere where I can buy a weapon better than a wooden staff?
Is there somewhere where I can buy better equipment than reed-woven clothing?
There are probably more, but I've forgotten them.

OK. Learning Ninjutsu. When you levelup, you gain ability points, which can be spent on Tai/Nin/or Genjutsu. If you want to learn new Ninjutsu, you'll need to spend those AP on Ninjutsu (help levelup).
Then type 'slist' to see what Ninjutsu you can learn. The number beside the technique is the level that your Ninjutsu must be at. For example, if Kawarimi has the number 5 beside it, your Ninjutsu level must be at 5 before you can practice it (you need a practice point too).
2) It's now possible for people to learn ninjutsu from other villages, though not ALL ninjutsu from other villages. However that practice cannot be unpracticed, so make sure you are going to keep whatever you practice.
However, you can use RPP (help rpp, rpprewards) to learn a skill from another village as well.
3) The staff is a fairly decent weapon. There are a few weapons better than it, but none of them are purchaseable, perse.
4) Overall, no. There are a few odds and ends of equipment that can be purchased, but for a full set, not much can be purchased. They'll have to be gained by mobkilling, or other means.
