Items: I was thinking about the equipment on the mud, first I would like to suggest flashy colors because... well everyone needs a little color in their life. Also I think an ability should be blessing equipment. A person should be able to bless their equipment/others equipment with a specific jutsu which would give stat/ability modifications if not entirely new abilities all together. For instance a person could get a pair of ninja sandles that had 'sneak' or Boukenka. A person could put healing jutsu on an shirt for example that gave increased regeneration for something specific like hp, chakra, stamina....etc. Also quests could give items with an even higher potential for stat modification. Items that have elemental properties and such... you could make something living too thats around you and could for instance add an addition chance to block an attack or take the attack for the person.
Pets: I think people should be able to purchase pets... maybe tame wild animals... something along those sorts. The pets could act as an additional attack and or enhanced defensive capabilities.
Chakra: Maybe you could make a quest that actually gave you your chakra and a description of it, what it looked like how to help it grow...etc and would carry it throughout the game which had a random generating properiety for stats and abilities as your character grew and developed and you would wear this chakra.
Joining a main "clan' from your village should be incorporated into game-play... I'm just sayin personally everyone who enjoys the series enjoys it because of the abilities used. The huga clan for instance has byokugon, which is freakin awesome, not to mention a secret type of tai-jut-su = sweetness. I think if you were to incorporate clans you could put a lot of your own ideas into the skill selection if it's the specific abilities in the show you're worried about, you could just implement clan specific skills which would of coarse be balanced through other abilities in the clan, max stats... things of that nature. not to mention class specific quests to get specific abilities.
A quest: I was thinking about a couple quests you could add, 1* special ability, everyone likes to be creative and if u made a quest where a person could make and choose his own ability (with training even) he could pick out what he wanted. Another quest would be a quest where you have to find a book like, "the book of mysteries" or "scroll of knowledge" something like that, they're just example. Anyways, if you do this quest, find the scroll and take the time to practice the ability you can have it, they could be secret abilities (very difficult but very effective.) it wouldn't have to be level specific either, just very difficult for people. Like, part of the quest would be actually finding the scroll, lets say it has a random spot drop... we'll say a dungeon, you have to use ninja tactics to get in and out of the dungeon undetected, not to mention actually grab the scroll. The higher your level though the easier seeing a how if you can defeat an onslaught of guards... perhaps even a hokagai you've probably earned the right to have the scroll ya know?
I would like to see players become hokagais of a village with a masteration of an array of skills and abilities. I don't know the damage counters or anything either so I can't give much for examples of abilities but all it would take is an imagination... Think of elements and what you could do with those elements for new attacks/abilities. You could even make it essential to master the elements.... a character class could be completely elemental even. Controlling lighting, wind, water...etc

As we've talked about, there are a few things that're already in game, but I think you raise some good points here.
1) 'Eq with abilities' - shirts that boosts regen of hp/chakra/stam, shoes with sneak - love this one.
2) Pets - I like the idea of pets as well - though I find it hard to think of how it might be different from bunshins.

we've talked about having pets/animal companions as a sub-class, but I'm not sure if it's in the works yet...
Although I do like the idea of pets being for taijutsu users, and then having an animal companion on top of that...
the majority flashy items I've seen, have been special Items that have popped up with the holidays (roses for valentines day, santa coat for Christmas)
There are the fishnet shirt/dress and the green canvas backpack, but I would definitely like to see more colorful eq.
I'm not exactly sure how blessings would work, but I'm fairly sure I wouldn't want the players to be able to do this, maybe have a secret shop somewhere to bless eq with skills (with a high cost per level of jutsu/skill) or just have specific drops from enemies.
Your Chakra idea is interesting, and sounds kinda like what a bunch of us discussed about the blood types, A, B, AB, and O. I'm not sure if it's here on the forums or if we all talked on the MUD, but there could be something like that shortly...
I'm not sure how to respond to the "joining clans" idea, but we've got some ideas currently. For some RP Points you can have a surname from Naruto, and then for more RPPs you can start a clan (with a few other people). Since I don't know about the jutsus Gatz is thinking up, I have no easy response to the Clan-specific Skills, I just know that we've discussed Clan-specific Summons as an idea...
I would like to see more SBAs but seeing as how I've yet to get one, I'm still behind on that... =D
I don't think anyone should become a Kage, what happens when 2-3 people all get to that skill level where they're as deadly as a Kage. Of course, the only 2 people I see as being Kages would be Ichiro and Shiro, but that's just me...
I have been looking forward to elemental eq and jutsus for a while now, so I'm content to waiting till Gatz is done, cause you know it's gonna be awesome.

1. Flashy items: I guess more color could be worked into items, and we can buff eq stats with rpp. As for items giving skills I think that is a horrendously not so great idea. Skills come from practicing over time and not from carrying around a glove of +30% godfist. Now if the ability it gave had something to do with the item then I might be ok. Like a large club with which one could 'crush' things.
2. Pets: Pets are more the domain of highly specialized individuals then something anyone can just use. Pets are raised from birth by their owner ninja and it takes years of bonding and teaching the animal before they even slightly might be useful against another ninja. If one were to be able to raise an animal I would suggest it fall under something they have to spend a large amount of rpp on at a young age (8-9?). Even if that happened then to progress your animal you should have to use a mix of rpp and exp.
3. Chakra: Chakra is for the most part blue, blue and when released, super saiyanish. The only thing that would relate to what you are saying would be to find out your chakra's element.
4. "Main Clan": It is possible to adopt the last name of any clan you want, besides Uchiha through the use. As for kekkai genkai available to the masses, NO.
5. Questing for new abilities: I don't think customized jutsu should be handled as a quest. Instead I think they should be unlocked once you reach 100 in taijutsu/ninjutsu/genjutsu. At the start you shouldn't have much to work with as far as customizing your skill but for every year you age in game after that you should gain a few more points to tweak it. This way your attack evolves as your character evolves.
